Interpretation time:
My interpretation is he's wondering if the right one for him really exists in the world, possibly being as lonely as he is. And if she does exist, they need to get together and "make a mess". I think it mans that he feels if he met someone of the same character that it'd be a "mess." I can relate with this, because being connected with someone who's much like myself can prove to be very difficult, but worth it.
He pictures how she might look and be. He relates how happy he'd be with "I'll call out your name up into the air, not one of the others could ever compare." The word "could" instead of "would" is maybe used because right now she's just a thought and despite this, no one he has ever been with in life even compares. Also with the fate lines, he doesn't care about fate, he just wants her to stay with him, even in thoughts.
The "fire in the attic" reference pertains to the mind, meaning his thoughts of her bring light to his dark or dreary mind. I'm assuming with the lyric "I picture your face in the back of my eyes" it means that she's always in his thoughts, and he can even pictures her every time his eyes close.
"A proof of the prize" is sort of hard to explain. I think it means how alive the thoughts of her make him feel and it's proof that this person who may or may not exist is his prize.
The ships reference is really interesting to me. Reading the lyrics, I think that "ships" is a reference to other women, or people. And not even a thousand different people in his life could bring him out of his loneliness. That cloud that hangs over hinders his happiness of these thoughts in the second verse, and the "ships" always coming and going by his "city by the sea" still can't make things right. If there's a fire, a light, a liveliness that this woman brings to him in thoughts, whether she is or isn't real, then that's all he needs. He doesn't care about the in-betweens, if all he has are his thoughts then that's what he'll take.
The "wounded satellite" lyric is brilliant, very clever. It also sums up the entire song to me. He's broken and yet his whole existence still revolves around this girl he's not with / hasn't met / doesn't exist.
I think "Anna-Molly" is another way of saying "Anomaly." It certainly sounds like it when he sings it in the song. That would most definitely work seeing as anomaly means something not easily classified, and the satellite bit would tie in because it also has something to do with planetary distance as seen from the sun. And this woman is his sun.

It's by Incubus, so if you're cool you'll check it out sometime. :P I'm back to my Incubus obsession after deciding to pick up "Monuments and Melodies", their greatest hits + B sides album. Other songs by them that I recommend are "Wish You Were Here", "Pardon Me", "Black Heart Inertia" and "A Certain Shade of Green".
